Don’t panic. Since the CAT helpdesk has specifically advised you to submit a fresh application, I would follow that advice rather than trying to fix the old form.
For the new form, enter your semester details exactly as they appear on your marksheets, and calculate your Class 12 percentage according to the CAT instructions.
Filling a fresh application as instructed by the official helpdesk should not create a duplication issue; the important thing is that you use the latest/correct application. Older CAT guidance has also used re-registration as the solution for errors affecting selection-related details.
